シンタロー（『南国少年パプワくん』参照）の弟コタローの「秘石眼」の暴走によってパプワ島が崩壊して4年。「青の秘石」の呼びかけにより眠りから目覚めたコタローは、ガンマ団本部を抜け出して第二のパプワ島にたどり着くが、記憶喪失となっていた。 再び力が暴走することを恐れたパプワと、元ガンマ団特戦部隊で島の番人として残っていたリキッドは、記憶を思い出させないようにパンツに書かれていたコタローの「コ」の字にマジックで線を書き足し、コタローに自分の名前を『ロタロー』と思い込ませてしまう。 そしてロタローは島の奇妙な生物（ナマモノ）達と友達（?）になっていく。コタローを取り戻すために現れたガンマ団の刺客達も、パプワやナマモノ達にすっかり振り回されてしまう。 その後コタローは記憶を取り戻し、入れ替わるようにシンタローが再びパプワ島に。そして、行方不明となっている「赤の秘石」を探し出すために、「青の秘石」の力で島ごと異世界に漂流することとなる。

谈到《潜水艇707R》可能大家非常陌生，其实这部作品大有来头，原著是1963~1965年在《周刊少年SUNDAY》（小学馆）上连载的人气漫画「サブマリン707」。原作者小泽さとるが曾参与过《青之6号》的制作，早年曾是大名顶顶的的常磐庄成员之一，跟随手冢大神，小泽さとるが的《潜艇707》、寺田ヒロオ的《Sportman 金太郎》(「スポーツマン金太郎」)、藤子不二雄的《海的王子》、《怪物 Q 太郎》、横山光辉的《伊贺的影丸》、赤冢不二夫的《おそ松くん》等等，打下了Sunday帝国的半壁江山，直到现在Sunday仍保持着这个方针: 起用成名、实力强的漫画家, 画他们擅长的领域的作品。小泽さとるが的《潜艇707》就现在看来画面简单，仍然拥有很大的读者群。

Quatre adolescents vivant en région parisienne découvrent une usine renfermant un ordinateur quantique. Jérémie, qui l'a découvert en premier, l'active et réveille par la même occasion un dangereux programme appelé XANA : un programme multi-agent, à la base créé par Franz Hopper pour contrer un projet militaire : le projet Carthage. XANA, qui a ensuite pris son indépendance, cherche maintenant à prendre le contrôle du monde. Pour cela, il infecte des tours mémorielles, qui lui servent d'intermédiaire avec le monde réel, dans les territoires de Lyoko. Aelita, une jeune créature humanoïde virtuelle, la fille de Franz Hopper, est la seule ennemie de XANA présente sur Lyoko mais elle peut compter sur l'aide de quatre amis : Yumi, Ulrich, Odd et Jérémie. Ils mènent une double vie dans le plus grand secret : simples collégiens la plupart du temps, ils deviennent sauveurs du monde quand XANA lance une attaque. Ils doivent garder leur secret car si les autorités venaient à apprendre la menace que représente XANA, elles éteindraient le super-calculateur. Cela entraînerait la destruction de Lyoko, et Aelita disparaîtrait donc à jamais. Les quatre héros ont trouvé un passage vers cet univers virtuel. En plus du super-calculateur, l'usine désaffectée abrite aussi trois scanners qui leur permettent de se transférer sur Lyoko. Tandis que Jérémie se met aux commandes pour gérer le support technique, Odd, Yumi et Ulrich se rendent sur Lyoko. Ils y combattent les monstres virtuels de XANA pour protéger Aelita et l'aider à désactiver les tours pour arrêter les attaques grâce au code « Lyoko ».
